Fixes bug that could allow for the intracellular file to be passed in, but still use the config file to set the files for a given intracellular model. In other words, this enforces that you must pick either the -n flag to set all your intracellular model files or only use the config file. An exception is made for MaBoSS intracellular models since those are not yet supported in this manner.

In other words, if you use the -n flag to set an intracellular mappings file, DO NOT include MaBoSS files in there. Instead, reference them in the config file as before.
